Starting from pole, Mortara had a better launch than Jamie Green and comfortably led the way by a second after just one lap.
Although Green closed the gap back to half a second, the Italian responded.
Even though the difference between the duo never grew bigger than 1.5s, Mortara crossed the line without having to defend his position.
Green secured his sixth podium finish in second with Miguel Molina completing the first all-Audi podium of the season.
Mike Rockenfeller secured his best finish of the season in fourth with Nico Muller and Adrien Tambay putting two more Audis into the top six.
Championship leader Marco Wittmann gained three places at the start to spend the race in seventh ahead of Felix Rosenqvist.
Timo Scheider and Robert Wickens took the final pointscoring positions, the Canadian slotting into the position on Lap 1 despite starting 18th.
Mattias Ekstrom became the only non-scoring Audi after he was sent into a spin by Martin Tomczyk at Turn 2, the German then being nudged by Maxime Martin to receive the same fate.
Paul Di Resta was the only retirement after sustaining damage following an outside move on him from Antonio Felix da Costa.
With three races to go, Mortara is 14 points behind Wittmann with Green and Wickens both standing with a mathematical chance.
UPDATE: Tom Blomqvist and Martin Tomczyk received 30-second time penalties.
