The Japanese driver set his best lap of the day - a 1m29.571s - an hour into the running and immediately retreated back into the pits, sitting out the rest of the morning session.
French drivers Aurelien Panis (Arden) and Tom Dillmann (AVF), the former having topped both sessions on Tuesday, completed their best laps at around the same time as Kanamaru, placing second and third as the only other competitors to go below 1m30s.
Strakka's Emil Bernstorff was just four thousandths away from crossing that benchmark in fourth, with Renault junior Louis Deletraz taking fifth.
Kanamaru led a fair bit of the afternoon as well, before being overtaken by Johnny Cecotto - only for the Venezuelan to be passed by Kanamaru's teammate Matevos Isaakyan with 10 minutes to go.
Matthieu Vaxiviere was third behind the duo, with Alfonso Celis and Rene Binder making up the top five.
