Spanish rider Iker Lecuona, 16, will replace Aegerter at the team for the remaining four rounds of the season.
Aegerter was let go by his current team following the confirmation that he would be switching to Leopard Racing in 2017 to partner Danny Kent.
The team has given Aegerter's agreement with Leopard as the reason for the Swiss rider's dismissal, saying that he should have worked out the situation with his current team first.
"They blame me for a betrayal of confidence", Aegerter told Motorsport.com. "I really don't know what is going on.
"It is extremely disappointing to me and it was a real surprise. Unfortunately, I could not reach the team, I've heard of it through some of our sponsors."
"Of course I signed for another team but this is the way it goes. Other riders do this as well when their contracts come to an end. I still thought we would bring this season to an end together as this would be the common approach.
"Of course, I can also understand that the team is disappointed but for me the situation with the Kiefer [Leopard] team, on Suter bikes, simply was better.
"It remains to be said, that I am very thankful for what the whole team did in the past 10 years for me, their support was overwhelming and without them I might not be where I am today."
Aegerter's replacement Lecuona makes the switch from the Spanish CEV Moto2 championship and had already subbed for Aegerter earlier in the season, when the Swiss rider was forced to sit out the Silverstone round due to injury.
