Hernandez, 27, has spent the last two years at Pramac Ducati, but will be replaced at the team in 2016 by Scott Redding.
The Colombian, under contract with Ducati, was subsequently tipped to join Avintia, but the spare seat at that team went to Loris Baz, with Hernandez settling on a move to Aspar instead.
"I was very keen on joining Aspar. We have been trying to work together for a few years but we never managed to reach an agreement, but finally we can be together," said Hernandez. "My goal is to keep working and give the maximum to try to get the best results during the next season.
"This is a winning team, as it has proved over the years, so I hope we can adapt well to the changes planned for 2016, and to benefit from them. It will be a new adventure, since all riders will be starting from scratch, with new electronics and tyres."
Since his MotoGP debut in 2012, Hernandez has posted 10 top-10 finishes in the premier class, his best result a seventh place in the 2014 Malaysian Grand Prix.
Aspar, which currently fields Nicky Hayden and Eugene Laverty on Honda RC213V-RS Open-class bikes, was known to have courted Moto2 champion-elect Johann Zarco, as well as Britons Danny Kent and Sam Lowes.
However, with all three sticking to Moto2 for 2016, with the last named having signed a long-term deal with Aprilia, the team now looks poised to retain contracted rider Laverty alongside Hernandez.
The hiring of Ducati protege Hernandez likely means that the team will switch to the Italian marque's machinery.
