Suzuki and Yamaha riders Alex Rins and Valentino Rossi led after the first and second set of flyers, but home hero Cal Crutchlow took the lead with a 2m01.751s next time around.
Iannone came close to beating him, falling just 0.02s short at the time, but then it was the Suzuki rider who eventually demoted the Brition at the very end of the session.
He set a time of 2m01.622s, which was good enough for him to stay at the top, with a last-gasp effort from Marc Marquez turning out to be nine thousandths of a second slower.
Crutchlow ended up third, followed by Yamaha factory riders Maverick Vinales and Rossi.
A third Yamaha of Johann Zarco was next in the order, while the Frenchman's Tech 3 teammate Jonas Folger sat out most of the warm-up after suffering a major crash early on.
Folger had a high-speed fall at Stowe, his bike ending up on top of the airfence, and the German having to be to carrier away on a stretcher. However, the rookie was reported to have escaped any major injuries.
Aprilia's Aleix Espargaro, who is suffering from a rib injury after a karting crash prior to the weekend, had limited running in the warm-up, but took seventh regardless.
Andrea Dovizioso and Jorge Lorenzo were the top Ducatis in eighth and 10th respectively, sandwiching Rins.
